I have a similar arrangement to you, using auctex from git but without
actually installing. I do not however need to set explicitly the
TeX-data-directory - the variables TeX-data-directory and
TeX-lisp-directory automatically become
"/home/<user>/path/to/git/auctex/auctex".

I do set --prefix=/home/<user/path/to/local/ when doing ./configure
which gives me a (non-existing) directory
/home/<user>/path/to/local/var/auctex in the Tex-style-path, which might
be useful one day.
