I suspect grub is confused by GPT.  GPT pretends to look like a
Microsoft partition table, but isn't.

You could try using lilo instead: it doesn't look at the partition
table at all.  It precomputes locations when you install it.

Do you know if you can partition a large (ie >2TB) drive without using GPT? Fdisk seems to choke on drives bigger than 1TB (where "drives" = hardware RAID device that looks like a SCSI drive, ie "/dev/sda"), but parted with GPT seems to handle them okay, but I can't get it to boot. I'd prefer not to resort to lilo, but I may have to if that's my only option.
