There's a few reasons why cylinder alignment is good:
(1) Old versions of MSDOS require it.
(2) It means it's less likely for a partition program to get CHS
stuff wrong.
(3) Partition Magic and Norton Ghost seem to require it.

(Did I miss anything?)

These aren't very compelling reasons, IMHO, and it would be reasonable
to permit users to override cylinder alignment.
