All I can say is that: emacs -q --no-site-file -f scheme-mode abcd| RET M-x delete-trailing-whitespace does the right thing for me (deletes the spaces, not the |). This is with the current CVS (the | is indeed removed in Emacs 21.3) and the last relevant-looking changes to scheme.el were 2 years ago.
