I cannot reproduce the problem by using attached .globalrc. 
There is no cause of a problem in your configuration file. 

$ touch Makefile a.cc a.h
$ ls -al
total 12
drwxr-xr-x   2 iwamoto iwamoto 4096 Jul  1 02:10 .
drwxr-xr-x  37 iwamoto iwamoto 4096 Jul  1 01:10 ..

You seem to have forgotten to remove '.h' from the list of the suffix for C.
