Example, please, that demonstrates the problem in a repeatable way,
together with instructions how you are generating the final output.

My goal is to include a lengthy musical score within the text, but
the current method results in the entire score being rendered as a
single tall image.

This shouldn't happen.  Normally, scores are broken into systems, to
be spaced by LaTeX.

If lilypond-book doesn’t work for you, maybe look into lyluatex[1] (different approach, runs LilyPond during typesetting with LuaLaTeX).

Since I‘m using ConTeXt with my own LilyPond setup[2], I didn’t try either.
