Follow-up Comment #9, bug #64193 (project octave):

At least in theory, the time between saving the file and running it shouldn't
make a difference when it comes to the resolution of file modification times.
For that, only the time between two subsequent file saves matters.

If the time between saving the file and running it makes a difference for you,
there might be some unexpected file system buffering going on in the
background.
I'm not sure what might be causing that. Do you use any antivirus or other
"security" software? If yes, which? Does it make a difference if you
(temporarily?) disable that software?
