I don't see a "spamas-milter[1646]: SA score: ##" line.  You should see
one of these between the X-Spam-Status and X-Spam-Level log entries if
-r is being used.

Hm. did it actually log that top line correctly?  

  X-Spam-Status: Yes, hits'.2 required=4.6

That line looks corrupted.
