Is this the same question I asked in another thread, that kpsepath does 
not exist under MikTeX and thus configure does not find TEXMF automatically?

How about something like

    TEX=`kpsewhich tex.exe`
    TEXMF=${TEX%/miktex/bin/tex.exe}
