First, there is a known problem with the "login again" button in the 
navigation bar in version 2.9.0. This only shows up in some web browsers. 
The fix is easy and will be included in 2.9.1 if that is ever released 
(focus is on 4.0 right now).

Now, the caching problem. My guess is that the web server isn't including a 
correct Last-Modified header when sending the Gnatsweb pages to your 
browser. Apache version 1.3.4 very old, and I consider it likely that the 
problem is there. However, if internal web pages are also being proxied, 
the proxy server would also be a natural suspect. But I would start with 
upgrading the web server, if that is an option for you.
