GWorkspace has such an option in it's Preferences, it works with the .hidden file, if it exists, or creates a new one.

The packages I am developing will put a .hidden file in / so that /use, /dev, /etc will be hidden.

With the exception of true GNUstep-centric distributions, I doubt that
we will see a /.hidden file in any distribution at all. Thus, it might
be a good idea to have a user-specific way to hide files/folders in the
root folder.
