John D suggested I run the following commands:
rm -f configure
aclocal -I m4 -I gl/m4 --verbose #should see PKG_CHECK_MODULES in aclocal.m4
autoconf --trace=PKG_CHECK_MODULES
autoconf
grep PKG_CHECK_MODULES ./configure # should find nothing
After running these commands the problem went away, and I could run
make -f Smake without problems.
