This is likely an Ubuntu bug, but I don't have the knowledge to be
sure...

No.  This is a correct amsmath tex file.

Could you clarify for me: if

is in a correct environment, how many font colours should be seen?  Is
it three: (1) "\mat", (2) "{A}^{-1}", (3) "&" and "\\"?

No changes.  I am guessing that this startup message is independent of
auctex.

It may be installable.  Ubuntu Breezy has 11.55, but apparently not in
Hoary backports yet. :(
