You could try to use other fonts or fontsets and check if the problem
goes away.

In your example this line is enclosed in "gather" and "bmatrix"
environments:
\begin{gather}
[...]
\begin{bmatrix}
\mat{A}^{-1} & -\mat{A}^{-1}\mat{B} \\
[...]
\end{bmatrix}
\end{gather}
In that case everything in the line starting with "\mat" should be
brown except for "&" and "\\" which should be red. Assuming you are
using default colors.

You can narrow down the cause further by starting Emacs with `-q' and
`-q -no-site-file' command line options.
