It's ok to list files from subdirectories in a _SOURCE variable.
bin_PROGRAMS = prog
prog_SOURCES = \
prog.c \
x/x1.c \
x/x2.c \
x/x2.c \
y/y1.c \
y/y2.c \
y/y2.c \
...
AUTOMAKE_OPTIONS = subdir-objects # If you want.
