A JTAG interface will be what you need if you are using the ATmega16,
ATmega32, ATmega162 or another STK500-compatible MCU that has On-Chip Debug
via a JTAG port.

Here is some information about using a JTAG interface with the STK500:
Most of this applies to the Atmel JTAG ICE and other "clone" JTAG
interfaces.  Because of shipping delay, duty and tax you might be better off
with a local clone than ordering an AVR ICE-Cube from the USA.  I don't know
where else you can get the adapters, but you can make one up yourself quite

If you are not using one of these MCUs, the JTAG interface won't help.  A
better place to take this discussion might be avr-chat.
