Hm, I am not aware that AUCTeX is doing anything special with line
endings when opening or saving a file.

Do you see any irregularities if you open the file via `M-x
find-file-literally RET'?

Do you see newline duplication in a non-LaTeX file if you insert line
breaks with `M-: (insert "\n") RET' instead of <RET>?

Does anybody else have an idea?
