Yes - but I'd go much further - I'd say it should be possible to shut up
completely the base library output to stderr by calling some appropriate
routines in the software.

Of course that's in there already ... the logging capabilities of GNUstep are
really quite rich.
I'm assuming that the existing mechanism of logging to syslog rather than
stderr would do for such services where you don't want; to write to stderr
for some reaon.
