Do you have Cygwin version of LilyPond installed? Double click to
generate is not yet used by the native version of lilypond, but the
Cygwin installation has that configuration.

Hard to say. There may be a cygwin/native conflict, you may not be
running the native lilypond at all, or ghostscript fails. Try running
lilypond with the --verbose switch and send the log output.
Just add --verbose to the command line of the LilyPond shortcut on the
desktop and use drag and drop to generate the ps/pdf.
