Sorry that I didn't mention it originally.
I'm compiling the git master from
git://git.sv.gnu.org/lilypond.git

I am running ubuntu 10.10 and installed the dependencies with

apt-get build-dep lilypond

which installed guile-1.8:

$ guile --version
Guile 1.8.7

I did the testing with latest git again. I get the same error. I did 
note something I didn't notice before... At the top of my log file 
lilypond-book claims to be version 2.13.38, while later down lilypond is 
called and says version 2.13.39, and also I get

$ lilypond-book --version
2.13.39
