Different distributions have different goals, tools and constraints, in brief.
JPackage.org it doing a very fine job, though, and has a few nice approaches to things. I am pretty impressed by Fedora's gcj+jpackage-based packaging of everything they can get hold of ... and it seems to work quite well, too. ;)
