I use that in the Org source tree in a separate directory. I used to have the manual checked out from Thomas' git repo as a subtree there, but at the moment it's just linked to the manual in the contrib/ directory. This file is meant to be used as a sub-make from the main Makefile. If it's intended to be used standalone in Emacs you'd have to re-shuffle a few things quite likely.
