Did you update pacman database?
pacman -Sy

Currently it has 0.9.48 version:
pacman -Ss libmicrohttpd
mingw32/mingw-w64-i686-libmicrohttpd 0.9.48-1
    GNU libmicrohttpd is a small C library that is supposed to make it
easy to run an HTTP server as part of another application (mingw-w64)
mingw64/mingw-w64-x86_64-libmicrohttpd 0.9.48-1 [installed]
    GNU libmicrohttpd is a small C library that is supposed to make it

But server repo has script for latest version so binaries will be
updated soon.

You can't update local binaries on your disk from MinGW repo if repo
don't have those files.
You could only update local pacman database or build MHD by yourself.
