I found the problem. It was my TeX dist causing the troubles. I used the dist compiled and packed by Gerben Wierda that comes with TeXShop. It is somehow broken (has no kpathsea too). I installed the tetex-macosx from fink and lilypond compiled. Thanks for your work bringing lilypond to MacOSX.
