Strange, what was the error you got; and what bison command did you
use that succeeded?  It looks like both commands
were successful, and that's the cause of the link failure:

c++ -o out/lilypond ./out/a2-engraver.o ...
./out/paper-score.o ./out/ ./out/part-combine-music-iterator.o ...
./out/lexer.o ./out/parser.o ./out/../../flower/out/library.a  ...

you have both and parser.o.  remove from
./lily and rerun make

> ./out/

you see, all parser definitions are double.
