Don't append anything. You need a separate ly file with a separate \score for each instrument and another \score for the conductor's score. \score does not mean conductor's score. A part is a also a score. has *all* the music as in 'flute = \notes\relative{ ... } and oboe = notes\relative{ ... }, etc. has \score { ... \flute } has \score { ... \oboe } has \score { \context StaffGroup << ... \flute ... \oboe ..., etc }
