I would run a test procedure first, before doing the real thing. But if this were my project, maybe I would download the packages and name them Cygwin01 and Cygwin02, or similar, so I could tell them apart. Then I would might write batch files to connect with each one. Then I would write another batch file that would offer the choice, like a menu. And this is the first few thoughts that come to mind. I think you can put the packages anywhere you like, when compiling from source, by using "./configure --prefix=/some/other/directory"

        Then the executables will be put into /some/other/directory/bin
