Kira,

In your music code, for /VoiceTwo (the alto voice) where you have r16 (for the sixteenth rest) and r4 (for the quarter rest) for that voice, you should be able to replace both the r16 and the r4 with an alternate method for specifying a rest: <pitch><duration>\rest

So

r16

to

d'16\rest

and

r4

to

d'4\rest

This will tell Lilypond to put the rest below the lowest line of the treble clef staff. You can specify any pitch you want (e.g., c' or b) to create "space" between the lowest note of /VoiceOne, etc.
