Here's a (probably incomplete) list of things that come to my mind:
- -) No 2-column text with automatic floating between columns and pages
- -) No hyphenation
- -) Settings headers/footers per page is next-to-impossible (e.g. I want the 
preface numbered i/ii/iii/..., and then the score numbered 1/2/3, where there 
is no page number on the first page, but instead a copyright notice in the 
footer... The problem is that the page number of the first score page varies 
from score to score).
- -) No nice tables (with borders, proper alignment etc).
- -) No background color for the title page
- -) I want a different sans-serif font for the title page
- -) Bibliography database with bibtex, automatic citation labels
- -) Lilypond does not write a pdf-TOC to the file (so that the individual 
movements appear in acroread's contents pane).
- -) At least the preface and the critical notes will work and look exactly the 
same if I decide to revise the edition in 5 or 10 years.



Advantage of Lilypond:
- -) Easy to insert dynamic markings in the text (crucial for the critical 
notes).
- -) TOC is easier
- -) wider font for headings/title page
