Could you try 'make bootstrap'?
What I had to do to make the global setting work is add
:initialize 'custom-initialize-delay
to the mode definition. But it seems to work fine over here.
I did get a recursive loading problem when I tried adding
'show-paren-local-mode' to the initial value of 'prog-mode-hook'. But
that change didn't make it to the eventual patch.
