The first edition of that Beethoven sonata (comment 25) aligns the dots. The later editions squeeze the first dot closer to the note that goes on the left, which would not work as well if the note were one step lower, in a space.

Personally, I am not bothered by missing dots in tight voices, because the interleaved voices give enough redundant information about the rhythm. But probably more people are troubled by missing dots, than are bothered by excessive dots in big dense chords.
