I've put a shell script in the CVS called 'autogen.sh' which does all
the work.

It should work.. But I'd prefer if you could try again with autogen.sh
:)

One important thing, you must stop mysql before installing the new
version. I am really confused, nobody reported this kind of behavior
with current CVS :(

If it still does not work, I'll send you a test patch.
