I've got both autoconf 2.13 & 2.53a and they are in a wrapper :
-clip-
bash-2.05a$ ls -l /usr/bin/autoconf

/usr/bin/autoconf -> ../lib/autoconf/ac-wrapper.pl

The wrapper defaults to 2.13 but uses 2.53a in some cases :
-clip-
# - defaults to autoconf-2.13
# - runs autoconf-2.53a if it exists and...
# - envvar WANT_AUTOCONF_2_5 is set to `1'
# -or-
# - configure.ac is present
# -or-
# - `configure.in' contains AC_PREREQ and the value's 3 first letters
# are stringwise greater than '2.1'

The wrapper seems to be originated from mandrake so maybe when you
updated automake it got "overriden" and isn't used anymore and 2.13 is
used directly ?
Just an thought...
