I cannot answer your question directly but here are some tips for doing
performance analysis.  The two key programs are 'top' and 'free'.

When you run 'free' it will tell you how much real and swap memory is being
used; have your simulation running then type free every few seconds to see
what the memory situation is.  My first quess based upon your hardware
configuration is that you are low on memory; with just one emacs and a few
of xterm sessions going I use up about 20Mb of free mem (xterm seems to be
killer).

The 'top' will show you information about resource usage for all the
processes running on the system, you should see your simulation program
running up near the top of the list.  Take a look at the statistics to see
how much the CPU is being utilized, what percentage it is idle; top will
also give you information about memory usage for the processes and the
system as a whole.

If there is one resource which is maxed out then it should be pretty
apparent from the values you see on the screen.
