I'm sorry but I still don't see how this cannot be handled with a
   simple file/directory structure??

Hmm... I'm not sure if I am following you, stowfs would provide a
simple file/directory structure. With "magic" nodes, like say
/proc/irq on GNU/Linux. stowfs is more or less just a user-space
program, like dpkg, but instead of being a "normal" program, it is a
translator, which provides the functionality that dpkg provides via
normal file-system tools (cp, cat, rm, ...). In short, stowfs _is_
the file/directory structure you are seeing.

Also, how would you update the ,dependencies node if you just copy a
file (package) into the /stow directory using cp?

For the time being until stowfs is written such functionallity will be
in pkgadd/pkgrm. Later it will be moved into stowfs, and one can use
normal tools to query (or even modify!) the "package database"
(/stow).
